Yes. They can even kill a herp if it becomes too infested with them. All herps will have some level of bacteria though; its only when the level rises too high, usually in response to stress, that it becomes a problem.
Just a few things to look out for; extremely smelly poo (it usually smells bad only when youre close it it; if its making you gag from the other end of a room then your herp may have parasites), small moving organisms in poo, lack of appetite and sluggishness, bloating...if you have exhausted all other possibilities then these can be signs of parasites.
